The game is set three months after the end of The Legend of Heroes: Trails in the Sky the 3rd, in Crossbell, a small country located between the two giants in the game setting, the Erebonian Empire and the Calvard Republic. As a result, the country was divided into different sections, each representing the power that controls them. Renaissance style architecture was present on the Erebonian side, and Eastern style architecture (somewhat akin to that of Chinatown) featured prominently on the Calvard side.
The plot of the game revolves around Lloyd Bannings, a rookie investigator who has just recently joined the Crossbell police force to investigate the death of his brother three years prior. The game follows him and his friends throughout their adventures around Crossbell as police officers, unveiling the truth about his brother's death, and finally unraveling the hidden plots that happened behind the scenes.
During his time as a police officer, Lloyd was assigned to a newly-created police division called the Special Support Section, a new police division created to rival the Bracer Guild, another organization dedicated to serving the citizens, one that is often more trusted by the residents of Crossbell. There, he met his coworkers, Elie McDowell – daughter of a high-ranking politician in Crossbell, Randy Orlando – a laid back soldier with mysterious past, and Tio Plato – a genius young girl with an uncanny proficiency in electronics.
Much like the Bracer Guild, the SSS deals with requests from the people of Crossbell. Through their efforts, the reputation of the police improved, in turn preventing the mayor's assassination. Their superiors praised their efforts and subsequently offered Lloyd a promotion to the Department's First Investigation Division, which consists of the best members of the police force. Rejecting the offer, he choose to remain with the SSS. Unfortunately, this case has also brought to light a devious conspiracy between a mysterious force and the government that could threaten the whole city of Crossbell if left alone.
